Software QuickBooks: Setup, Cleanup, and Migration
By Maya Slivkov · · 5 min read
QuickBooks does exactly what it was set up to do. That’s the problem. Software QuickBooks problems — the bank balance that won’t tie out, the P&L that looks wrong, reports nobody trusts — all trace back to how the file was built. The Bookkeeping Company is a QuickBooks Elite Certified ProAdvisor that sets up, cleans up, and migrates files for small businesses nationwide.

Why Software QuickBooks Files Turn Into a Mess
The product is fine. The setup is where files go wrong. Here’s what usually goes wrong when QuickBooks gets built without help:
- An untrimmed template — a default chart of accounts that never got matched to the business
- One income account — so no revenue by service line, and no way to price from the data
- Bank feeds nobody reconciles — so the For Review queue piles up and balances drift
- Mixed spending — personal and business transactions in the same accounts
- Bad opening balances — wrong or missing, so every reconciliation starts off wrong
- Balances that never clear — Undeposited Funds, Uncategorized Expense, and Ask My Accountant
- Liability mismatches — payroll and sales tax balances that disagree with what was actually filed and paid
- Doubles — duplicate vendors and customers, and transactions entered twice, once from the bank feed and once by hand
None exotic. All of them compound.
How to Set Up QuickBooks Correctly
Order matters. Each step depends on the one before it.
- Decide the basics first — entity type and cash or accrual basis, ideally with your tax preparer
- Build the chart of accounts for the business — not the template
- Enter opening balances from a clean date — a bank statement date, tied to the prior-year balance sheet
- Connect bank feeds — then write categorization rules for recurring transactions
- Configure payroll and sales tax — before the first transaction, to match state rules
- Reconcile the first month — before doing anything else
- Set permissions — and invite the accountant through the accountant portal
Cleanup or Start Over? How to Decide
Most owners assume a bad file means a fresh start. Usually it does not. Cleanup keeps the history — useful at tax time and during any audit.
Clean Up When the Foundation Holds
- Bank feeds are connected and the history is mostly sound
- Errors are mislabeled transactions, duplicates, and unreconciled periods
- The chart of accounts can be fixed by merging and renaming
- Payroll and sales tax setups are intact
Start Over When the Foundation Is Wrong
- Opening balances or the entity setup are wrong at the root
- Duplication runs across several years
- The chart of accounts is so tangled that remapping costs more than rebuilding
A restart is a new company file with clean opening balances. The old file stays as an archive. (IRS — Recordkeeping for Small Businesses) One year of backlog: two to four weeks to clean up. Multiple years: six to twelve.

Software QuickBooks in 2026: Online or Desktop?
The Desktop picture changed. September 2024: Intuit pulled Pro Plus, Premier Plus, and Mac Plus from sale. Enterprise is now the only Desktop version available. May 31, 2026 — that’s when support for the 2023 Desktop versions ended. Those versions lost live support, Desktop Payroll, payments, online bank feeds, and security updates. (Intuit — QuickBooks Desktop 2023 discontinuation notice) Desktop 2024 is the last non-Enterprise release. September 2027 is the reported support end — confirm with Intuit before relying on that date. Existing Desktop Plus and Enterprise subscribers upgrade to the 2024 version at no extra charge — Intuit’s stated policy.
- QuickBooks Online — fits most small businesses — monthly subscription, no contract, automatic updates, remote accountant access
- QuickBooks Enterprise — fits complex inventory, industry-specific reporting, or heavy multi-user needs; annual subscription
- Desktop 2023 or older — no longer supported — live support, payroll, bank feeds, and security updates are gone
Moving From Desktop to Online
Migration converts the Desktop file into a QuickBooks Online company. Afterward, payroll items, sales tax settings, and bank feeds all need a rebuild or check. Key balances validated against the Desktop file. Switch while the old version still runs — don’t wait for a failure.
What Does It Cost to Set Up QuickBooks Properly?
Scope sets the price. New-business setup: small. Migration: middle. Multi-year cleanup: the most. Five things move the number:
- How many months or years are unreconciled
- Transaction volume and the number of accounts
- Missing bank statements or source documents
- Payroll and sales tax corrections
- Whether team training is part of the project
The flat fee is fixed before work starts — quoted after a free consultation. QuickBooks subscription fees go to Intuit separately.
Software QuickBooks Help, Remote and Nationwide
The firm works inside your file through the QuickBooks Online accountant portal — no file transfers, no shared passwords. Setup, cleanup, and migration run as fixed-fee projects. Frequently Asked Questions About Software QuickBooks Setup and Cleanup
What goes wrong most often when QuickBooks is set up without help?
An untouched template chart of accounts. All income in one account. Bank feeds connected but never reconciled. Wrong or missing opening balances. Personal and business transactions mixed together. Payroll or sales tax setups that don’t match what was filed. Each error compounds — a small setup mistake in January is a messy file by December.
Can a messy QuickBooks file be cleaned up or is it better to start again?
Usually cleanup. Bank feeds connected, history mostly sound: correct categories, remove duplicates, reconcile gaps, and the history stays intact. Starting over makes sense when the foundation is broken — bad opening balances, wrong entity setup, or duplication across years. New file forward. Old file stays as the archive.
QuickBooks Online or Desktop – which suits which business?
QuickBooks Online fits most small businesses — monthly subscription, automatic updates, remote accountant access. September 2024: Pro Plus, Premier Plus, and Mac Plus pulled from sale. Enterprise is now the only Desktop version sold new. Enterprise fits businesses with complex inventory, industry-specific reporting, or heavy multi-user demands. Desktop 2023 and older lost support May 31, 2026.
How long does a cleanup usually take?
One year of backlog: two to four weeks. Multiple years: six to twelve. Transaction volume, missing statements, account count, and payroll or sales tax corrections all shift the number. Every cleanup gets scoped in a free consultation first.
What does it cost to have someone set it up properly?
Depends on scope. New-business setup: small. Migration: middle. Multi-year cleanup: the most. Flat fee, fixed before work starts — quoted after a free consultation. QuickBooks subscription fees go to Intuit separately.
How do you set up QuickBooks correctly?
Start with your tax preparer: entity type and cash-versus-accrual basis, settled before anything is built. Then build a chart of accounts for the actual business. Enter opening balances from a clean date. Connect bank feeds and write categorization rules. Payroll and sales tax configured before the first transaction. First month reconciled before anything else.
Why is my QuickBooks a mess?
Usually setup, not the software. An untouched template chart of accounts. Bank feeds nobody reconciled. Wrong opening balances. Transactions entered twice. The signs: reconciliations that won’t close, balances stuck in Uncategorized or Ask My Accountant, a tax preparer asking for cleanup before they can file.
Is it safe for an outside bookkeeper to work inside my QuickBooks file?
Yes. QuickBooks Online accountant access runs through a permission-based invitation — no shared passwords, no file transfers. Administrative control stays with you; access is revocable at any time.
